I want to have the default when I create a new template to allow PHP and have the PHP parsing stage be “input”. How do I do this?

No way to set defaults for those at the moment. Maybe the best way would create a base template with the settings you like, then when you go to create a new template, select that template to duplicate. It should then create a new template with all the same settings and permissions.
