Change RTE settings to stop it changing the markup

So I’m using the RTE editor for the main entry content field and trying to put bootstrap markup (eg. content in an accordion) but the RTE is messing with markup and breaking the output. Is there a way to prevent the RTE editor from not changing anything when you add source script?
